I think even when you file married-filing-separately the US tax return asks for a tax identifying number for the nonfiling spouse. I believe this creates the barrier for e-filing.

Hi.. Thank you for the fast response and info! Do you know if that also includes my 401K accounts in the US? I don't personally have any 401K accounts so I have not had to deal with this myself, but my understanding is that people should declare income when they withdraw from US retirement accounts...

If that is a "tokutei" account (特定口座) which is deducting the capital gains at the time of sale there is no other reporting you would need to do for Japanese taxes.
